Reference Speed on Speed tape and Landing Zone indicator...

 The reference speed mark (on the Speedtape during landing) is removed as soon as I deploy FLAPS 25, while the Autopilot is still engaged. Is this Model specific and customized to the airlines policy?

Also, at the time of touchdown the LANDING ZONE indicator is not aligned with the HORIZON on the PFD. I checked  APPROACH REF page, the option to select QNH or QFE isnt available? I have dialled in the Altimeter settings for the arrival airport based on the PRINT OUT from ATIS.

Any thoughts on where I might have done any mistake...?

The green REF speed bug (which moves with the tape) will not be removed. There's another green REF label at the bottom of the speed tape; that, as per airline option, will be removed when the REF bug starts moving up with the up-scrolling tape (which happens when you reduce your current speed accordingly).

1) Flap 30 Ref speed bug isnt available on the speed tape
2) Please run the simulation all the way till the TOUCH DOWN and notice where TOUCHDOWN zone ends up after landing. Thats what I meant by "TOUCHDOWN ZONE not ALIGNING with HORIZON". Again, I sincerely request to excuse me for not being able to explain my questions in the 747 vocabulary

Problem 1: You didn't enter FLAP/SPEED into LSK 4R in the Approach Ref page.
Problem 2: I noticed 2 things:
a) While Baro pressure in the Weather page (for KORD) is 30.30, you set it to 29.97
b) LDG ALT in the upper EICAS starts at 700' (ok) and ends at 800' after landing. This one is for Hardy.

You also didn't set your miss approach altitude to 4000.

This will only happen if you touch down before the FMC has sequenced the E/D (i.e. the runway waypoint). If it's not sequenced, KFWA will remain the origin whose elevation is 800. KORD is at 700. Normally you cross the threshold at 50 feet, so you should see 700 even after touchdown.

Coincidentally, I'm working on a modification of the FMC's flight phase sequencing logic, based on recent observations on a 744 FTD. It shows that the CRZ ALT should already blank when the DES phase activates. And it shows that there isn't even an automatic CLB phase activation after touchdown, as it can only activate if a CRZ ALT entry exists. All this stuff is also related to the LDG ALT logic as the airport reference is flight phase dependent.

Since the last update 10.126 I have experienced  successive & continuous anomalies with the actual altitude of the aircraft on touchdown vs TDZ displayed on the ALT Tape on the PFD.

ALT Tape on the PFD does display at the correct TDZ elevation for the LDG RWY as selected in the ARR Pages, see this image from a recent landing, whilst the aircraft appears to remain at the Arpt Elevation AMSL:

Additionally, did we once have the facilty to select Aileron Trim to a Yoke/Joystick button or connected controller?

Your case is similar. Your origin is still RKSI (not KLAX), so the reference elevation is circa 25 feet (RKSI) instead of 100 feet (KLAX). The reset seems to be skipped when the touchdown occurs very quickly after passing the E/D. I think this problem was introduced with version 10.123, not 10.126. As I wrote in reply #7, I'm working on another, related modification anyway.

With regard to the Aileron Trim ... my bad! That's what happens when a cat creeps across your PSX keyboard in an attempt to find a lap on a dark & stormy approach in the middle of the night while hand flying & you don't have time to slide up the pedestal panel on another monitor to reset things!
